The next scene in the game takes place fourteen years later on Second Miltia.  
Canaan lays in a Realian maintenance bed.  A man speaks to him, talking about 
a shadow.  "It has to be that shadow, its influence severs your data link 
every time" he says to Canaan.  If they only knew what it was then they could 
access the data he gave him, most likely referring to the data from Jin.  
Canaan goes to report to Helmer.  Helmer says the man who gave him the data 
was a subordinate on an independent mission, Jin Uzuki.  Canaan asks what 
happened to him, Helmer says he left the military and he's doing fine.  
There's a new job for Canaan, it's the 100-Series Realian MOMO.  They're going 
to execute a dive into her subconscious and they want his assitence.  

A mysterious woman walks into a church temple and says she has news concerning 
the Y-Data.  Margulis wishes to address the old man in the church directly.  
He asks Margulis how the Y-Data could have gotten into the hands of the Kukai 
Foundation, inside the 100-Series Relian.  Margulis says that according to 
Albedo the Y-Data is well encoded and can only be accessed at the U.M.N. 
control center on Second Miltia.  Before leaving the man tells Margulis one 
more thing, he doesn't like "that U.R.T.V." it reminds him of someone vulgar.  
That is all that is said, and the image of Margulis fades away.

Margulis steps into the bridge of a ship and speaks to his female subordinate.  
She says they are pursuing someone at the moment, or at least her subordinates 
are.  Margulis grants her permission to use the E.S. Issachar.  She calls them 
thousand year old relics, but Margulis says it is equipped with the Vessel of 
Anima, something discovered at the same time as the Zohar and possesses great 
power.  He tells her to be very careful with it.

Finally we see the Elsa flying above the water, and a voice in the background.  
Fans of Episode 1 will remember this scene clearly.  The voice recalls the 
details of the first game, about how KOS-MOS woke up unintentionally and 
everything began.  They are currently on their way to hand KOS-MOS over to 
Vector's second R&D division.  They also took the 100-Series Realian MOMO with 
them which caused the U-TIC organization and a man named Albedo to chase after 
them and bring about the appearance of the Song of Nephilim and Proto 
Merkabah.  Many of KOS-MOS' functions that they were previously unaware of 
have become apparent and were likely left over black box functions put into 
place by the late Kevin.  The voice identifies herself as Shion Uzuki, of 
Vector Industries' first R&D Division.  They arrive down in the Vector 
facility on the planet, Ziggy says he has to go report to the subcommittee.  

Speaking to Dr. Mizrahi over the video communication, she calls Ziggy by his 
real name but he corrects her, and gives her the message that MOMO is looking 
forward to seeing her, Dr. Mizrahi is MOMO's mother in a matter of speaking, 
she seems hesitant.  Jr. says she seemed almost afraid to meet her, and then 
changes the subject suggestion that perhaps Ziggy would like to upgrade his 
old mechanical body to a new Realian model, but he says he has no interest in 
prolonging his life.  He decides to go and rejoin the others.

As they're driving in a car down a long highway suddenly a number of huge 
A.M.W.S.'s appear to ambush the group.  MOMO jumps into the driver's seat and 
Jr. tries to hold the enemies off with his twin pistols.  Using a combination 
of a fire extinguisher and a handgun shot Jr. blinds both the enemies and 
themselves and they crash down a staircase and into a wall.  They make their 
way back to the surface and Jr. contacts Gaignan, telling him to send backup.  
Gaignan was distracted somehow but couldn't understand why.  The group runs to 
the top of a tower only to fight some A.M.W.S. units waiting for them.  After 
they fight another A.M.W.S. appears piloted by the girl working with Margulis.  
Just as she seems to have them under control a craft piloted by Canaan appears 
and does battle with the enemy mech.  They lock arms and suddenly go into some 
kind of stasis, the controls on her ship won't respond and she gives the order 
to withdraw.  MOMO asks Jr. if he knows the man, he says it's an acquaintance.

Following this is a scene with Jr. holding a person in his arms who he calls 
Nigredo, who won't stop bleeding.  Canaan and chaos locate them and it becomes 
evident that this is what happened when they went to Miltia.  It is said that 
he and Albedo, though artificially created were still conjoined twins.
