The game opens with a news story depicting Realian attacks against the 
Federation.  It says that only Realian models created or adjusted in the 
Miltian star system have been implicated.  A man appears on a video screen, we 
can see his familiar face as Helmer from Episode 1.  He's speaking to another 
man who is suiting up for some kind of mission.  This man is identified as a 
Realian named Canaan, who was created by Vector.  Another person walks in the 
door, it is chaos, another familiar face, who will be the navigator for this 
mission.  Their objective is to retrive the U.R.T.V. forces.  Following this 
they will infiltrate the U-TIC motherframe and acquire the Y Data.  They 
deploy in an A.M.W.S. toward the ground below.  On the way down they are 
attacked by a number of unmanned units, but promptly lay waste to them.  After 
the attacks in the air they are forced to approach on ground.  Canaan says he 
understands that the U.R.T.V.'s are bioweapons sent to destroy the link 
between the U-TIC's mobile weapons fleet and their course of power, the Zohar.  
chaos says that the military has full confidence in the power of the U.R.T.V's 
but are also blind to their potential dangers.

chaos explains that the system currently used to control the Zohar was 
originally designed to be used as a U.M.N. transport system.  They were unable 
to transport living beings, every one of them died except for a select few who 
simply were not able to recover their own consciousness, Helmer said that the 
system lead to the destruction of the human mind.  If the U.R.T.V.'s were to 
experience this, the Zohar would spiral out of control.  As they continue they 
hear a song, it's the Song of Nephilim.  Some A.M.W.S. machines appear but 
they do not accept the signal for ceasefire, the machine piloted by chaos and 
Canaan has its arm blown offand they are approached by some more mechs who are 
engulfed in a beam of light, and just explode.  One craft signals them, saying 
that the other pilots were tainted but he is receiving the IFF signal.  One 
sword wielding soldier exits his craft and identifies himself as captain Jin 
Uzuki.  chaos asks Jin if he knows where the U.R.T.V.'s are, they must protect 
them.  Jin responds saying that he will take them there.

Canaan speaks to Jin, saying that everything was a setup.  A scheme to make 
the U-TIC organization (or Miltia) into a scapegoat.  Jin says that he learned 
from a disc that he acquired, that the is a special place only contained in 
the Y Data.  They continue further and Jin informs them that they have reached 
the location of the U.R.T.V.'s.  He says that in order to complete his work on 
his data, he has to access the mainframe here.  Before he can say anything 
further a mysterious man appears.  The man tells Jin that he has nothing, but 
Jin says that he still must stay.  Of course this is the beginning of a battle 
between them.  After the fight Margulis and Jin battle one on one on top of 
the building.  Margulis says that the planet is finished, they both charge 
bursts of energy and blast each other.  Margulis bleeds but Jin falls to the 
ground, while Margulis tries to tell him off the ground cracks at his feet and 
sends him down into the void below.  Jin gives Canaan the data, but says he 
must go his own way.  He tells Canaan to bng the truth of the conflict, the 
truth hidden in the data, to light.  Something appears and the screen cuts.
