"There's lots of tips out there for how to keep people happy, etc. This
tip is specifically for the end of the strategic game, when you're trying to
eliminate all factions and "win."
First, when you are eliminating a faction, fight the battles real-time and take
no prisoners. This seems to prevent rebels from coming back as knights -- they
tend to come back as peasant which are easy to defeat.
Second, there is some algorithm in the AI which causes mass rebellions just as
you are about to eliminate the last faction. The solution to this is to build
combined-arms "regional armies" to handle this problem. Then, lower taxes across
the board and then go for it. It will take several turns to handle the
rebellions and factions that come back, but having the regional armies and
lowering tactics keeps this manageable." - Yeti
